There needs to be a way to sync and adjust ratios of the LFO and Arpeggiator by using the internal clock of the Little Phatty. Previously this function was "buggy", I don't see why it couldn't be improved on now knowing that new code has been written for external sync,which works wonderful...

I don't own either of these synths but this seems to be an easy fix. As far as the two synths not following one another, this is why there is a master tuning knob. If using the Minibrute as a controiler I would suggest using a MIDI connection for communication. Never have played with one, I quickly ...

Assar, make sure that some of the Darktime steps are turned to the on position(three position switch). If a step is selected to be off or skipped, it will not send a gate signal. Also, Have you messed with the pulsewidth control?

I don't own any polyphonic synths to test, but I have a suspicion that the gate in option needs to be adjusted. Under the main Midi screen, there are options to change pedal behavior(gate in): Gate, Sustain, and Gate/Sustain. Hope that helps.

I've modified the LP's Mod CV out to always be an unattenuated signal, that is: pre-mod wheel. If you would like information on how todo this, let me know. It requires soldering onto a A SMD component.

I would guess that the patches that exhibit this behavior have filter or volume velocity enabled and the controller keyboards "C" key is wearing out, thus sending different velocity behavior than the other keys. Just a guess.

My favorite little trick is to send osc2 to an effect and then feed it back into the external input. Not sure if most Phatties can do do this. I modified mine so the modulation source is pre-mod wheel. I forget, if one has the amount knob(for modulation target) all of the way down and the mod wheel ...
